I just got back from seeing Trey and Matt's Team America: World Police. It's worth watching just for the puppet sex.

I could do without the puppet sex and vomiting, I just loved the music. I gotta get me that soundtrack. Unfortunately on iTunes Music Store, I don't see the track from the very end of the credits, "You Are Useless, Alec Baldwin."

Trey and Matt are merely reacting to show the absurdity of it. "The Baldwin clan" is a frequent comic foil in their work (see SP:BLU for example).

That's some of it, reacting to Hollywood itself, certainly. However, Alec Baldwin is also putting himself out there a lot, into the political scene, so a bunch of it is reacting to Baldwin himself.
